I don't use decky loader so dunno what Wine caller is, but assuming it runs protonupqt through wine, that's def unnecessary (I guess it could work?). The app is linux native, so you don't need a translation layer like wine.
Wine caller is a plugin on decky loader. There are no translation layers involved at all. It works in game mode without having to switch to desktop mode, that's why I went with it. I'm familiar with protonup, I've been running Linux as my main machine for 7 years now, I'm just new the steam deck.
If you have Decky Loader set-up on your Deck, I might also recommend using the Wine Cellar plugin.
