Is there a way to change the behavior of a middle click on an application in the panel away from Close and instead to New Window/Instance? I keep trying to say open a new Firefox window and instead close my existing window.

yes

right click on any of the apps -> expand "applet preferences" -> "configure..." -> in the window that opens, change the middle click action

tested on 21.2, hope this helps

Yes you can

Assuming that you're using the Grouped Windows List applet, just right click on any app on the bar, then on "Applet preference", then Configure

Then you should be able to select "Launch new app instance" for the Middle Click action
